No solution, but an update to the problem:

I’ve tried creating a fresh VASSAL folder with a “new installation” of VASSAL and the modules, and even copied my VASSAL from another computer that had them listed in order 1-2-3-4. Still, on this computer the extensions are still listed 1-3-2-4 and the module checksum is different.

I suspect there is some computer-specific factor causing this, since I can’t find that there are any hidden configuration files inside or outside the VASSAL folder. I’m not sure what else to do. Assuming the checksum is there as a measure against players hacking modules to unfair advantage, then it’s probably worth ensuring that the checksum is independent of module order listing.
